The Aberdeen 22-year-old, who is 41st on the amateur rankings, was three holes down against the American with three holes to play at Riviera Country Club in Los Angeles.
Perry won the 16th and 17th before both players parred the last.
The British Amateur runner-up was the leading Australian after the stroke-play qualifying rounds and won his first match-play contest against American Alex Smalley on the 19th hole.
He and Morikawa were all square after eight holes on Friday, but bogeys at 9, 12, 14 and 15 brought him undone.
